Useful Notes Are a Record of Your Thinking, Not a Transcript of Your Reading
Decide what the notes are for before deciding what to write down
There is no universally correct note-taking template because researchers read papers for different reasons.
You may be screening literature, building a literature review, comparing methodologies, identifying a theoretical framework, learning an analytical technique, preparing for a journal club, or looking for evidence relevant to one particular claim.
Those purposes require different notes.
Cornell University's guidance on research writing recommends reading secondary research with your own project in mind and taking notes that include useful information, questions, and reactions. Its broader note-taking guidance makes the same practical point: useful notes should be tailored to what you need them for.
Before taking detailed notes, therefore, ask:
Why am I reading this paper, and what am I likely to need from it later?

Note-taking becomes much easier once selection has a purpose.
Do not take notes merely because information is present
A research paper contains far more information than you will normally need later. If every sentence seems potentially worth recording, your notes become another document that must itself be searched and interpreted.
Instead, apply a simple test:
What future task will this note help me perform?
If you cannot answer, you may not need the note.
This is closely related to deciding how much of a particular paper you actually need to understand. The paper does not become more useful simply because you have copied more of it.
Write notes in your own words whenever possible
Copying sentences feels efficient because it avoids the effort of reformulation. Unfortunately, that effort is often where useful thinking begins.
When you restate an idea in your own words, you have to decide what it means, what is essential, and how its parts relate. Research on note-taking suggests that active engagement with material can support deeper levels of comprehension, while guidance on active scientific reading encourages readers to pause and formulate answers in their own words.

The authors state that...
Working note
This study provides evidence for X under Y conditions, but the design means it cannot establish Z.
The second note is more useful because it preserves not only information but your current understanding of its evidential role.
Writing in your own words also reduces the risk of accidentally carrying source language into your eventual manuscript without recognizing that it is a quotation. When exact wording matters, preserve it explicitly as a quotation rather than allowing copied text and paraphrase to become indistinguishable in your notes.
Separate what the authors say from what you think
Research notes often mix source content and reader interpretation so thoroughly that months later it becomes impossible to remember which idea came from where.
A simple distinction prevents this problem.

You do not need these exact labels. The important practice is preserving provenance: what came from the authors, what came from you, and what remains to be checked.
Record the research question before collecting details
A paper becomes much easier to reconstruct later when your notes begin with what the study was actually trying to find out.
Write the question, objective, or problem in language you understand. Avoid copying a long formal purpose statement unless its exact wording matters.
For example:
Question: Does automated formative feedback improve undergraduate writing performance compared with instructor-only feedback?
That single sentence gives everything else in your notes a frame. Sampling, measurement, analysis, and findings can now be evaluated according to how they contribute to answering that question.
This also reflects the logic of active reading. Sun characterizes active scientific reading as approaching papers with questions in mind rather than passively following the author's text from beginning to end.
Capture methods at the level necessary for your use
Do not automatically rewrite the methods section.
If you need the paper primarily for one empirical finding, record the methodological information necessary to interpret that finding: study design, relevant sample, how important variables were measured, comparison or intervention, and the analysis that generated the result.
If you intend to reproduce or adapt the method, your notes should be much more detailed.
Finding-focused methods note
Randomized two-group study; 120 undergraduates; writing quality independently scored using rubric X; eight-week intervention.
Replication-focused methods note
Detailed eligibility criteria, recruitment, randomization, intervention protocol, timing, instrument administration, scoring, exclusions, analysis specification, and relevant supplementary material.
The appropriate amount of methodological detail depends on what you intend to do with the study. When that detail becomes consequential, read the methods closely rather than relying on a compressed summary.
Record the finding, not merely the conclusion
"The intervention worked" is usually a poor research note.
What happened? Compared with what? On which outcome? How large was the difference? How uncertain was it? Was the result consistent across outcomes or conditions?
For quantitative studies, your note may need an effect estimate, confidence interval, or other result that lets you recover the magnitude and uncertainty. For qualitative research, you may need the relevant theme, interpretation, and evidence supporting it. Other research designs require information appropriate to the claims they make.
Your note should preserve enough evidence that you do not have to trust your own vague memory later.
Watch Out
A note such as "significant improvement" may preserve almost none of the information you will eventually need. Record what improved, by how much or in what way, compared with what, and any important qualification relevant to the claim you may make.
Record limitations when they change how you would use the finding
You do not necessarily need to reproduce the authors' entire limitations section. Record the limitations that materially affect your interpretation or intended use.
A small convenience sample may matter if you are considering generalizability. Self-reported measurement may matter if your argument concerns actual behavior. A cross-sectional design matters if you might otherwise phrase an association causally. Substantial attrition may matter when interpreting an intervention effect.
Also record important limitations you identify yourself rather than only those acknowledged by the authors.
A useful note might be:
Limitation for my use: Cross-sectional design. Useful for association between X and Y, not evidence that X causes Y.
That note is considerably more actionable than copying three paragraphs of generic limitations.
Always record why the paper matters to you
This may be the highest-value note you make.
Months later, the title and abstract can remind you what the paper is about. They cannot necessarily remind you why you saved it.
Add a short statement such as:
- Supports my argument that...
- Potential counterexample to...
- Useful measure for...
- Method worth adapting because...
- Contradicts...
- Good source for definition of...
- Possible explanation for my unexpected finding...
This turns a source summary into a research note.
It also helps solve the longer-term problem of remembering why a paper mattered months after you read it.
Record connections while they are visible
A literature review is not a sequence of isolated paper summaries. It is an account of relationships across evidence, concepts, methods, and arguments.
When a paper reminds you of another study, record the connection immediately.
For example:
Connection: Same outcome as Lee et al., but opposite result. Check whether intervention duration or baseline performance explains difference.
Or:
Connection: Uses "engagement" behaviorally, unlike Cruz et al., who use a multidimensional self-report scale. Do not synthesize these as identical outcomes.
Research-oriented approaches such as Zettelkasten emphasize interconnected notes rather than treating each source as an isolated container. You do not need to adopt a particular note-taking system to use the underlying principle: record relationships when you notice them.
Distinguish notes about papers from notes about ideas
When all notes are organized only by source, synthesis can become difficult. Your eventual writing rarely asks you to discuss everything Paper A says, followed by everything Paper B says. You usually need to write about an idea using evidence from several papers.
Source notes answer:
What do I need to remember about this paper?
Conceptual or synthesis notes answer:
What am I learning across papers about this issue?

Synthesis note
Several studies report immediate performance gains, but evidence about retention appears limited. Check whether this is a genuine gap.
The second note is closer to the kind of thinking that eventually becomes scholarly writing.
Use quotations sparingly and deliberately
There are legitimate reasons to preserve exact wording. A definition may need precise analysis. A theoretical proposition may be important in its original formulation. You may want to discuss an author's language directly.
When you copy exact text, mark it unmistakably as a quotation and record its page number or other stable location information immediately.
Do not trust yourself to remember later that a sentence in your notes was copied verbatim. After fifty papers, optimism becomes a rather fragile citation-management strategy.
For ordinary findings and methodological details, paraphrased notes are often more useful because they force you to process what the information means.
Record page numbers and locations when you may need to return
A good note should let you verify its source quickly.
If you record an important quotation, unusual methodological choice, key result, limitation, or interpretive claim, add the page, table, figure, section, or other locator where appropriate.
For example:
Main result: Intervention associated with higher writing score, adjusted difference 3.8 points, 95% CI [1.2, 6.4] (Table 3).
Author interpretation: Authors attribute effect partly to increased revision frequency (Discussion, p. 14). Mechanism not directly tested.
This takes seconds while the paper is open and can save substantial time later.
Do not confuse highlighting with note-taking
Highlighting can help mark information for later attention, but highlighting alone does not tell your future self why the passage mattered.
Cornell's learning guidance cautions that highlighting can become excessive when readers stop considering what they are highlighting and why. Carey and colleagues likewise recommend active annotation of papers, including questions, unfamiliar terms, important statements, and links between figures and interpretation.
If you highlight something important, consider attaching a brief annotation:
Why highlighted: Definition I may use.
Question: Does this contradict their result in Table 2?
Use: Evidence for limitation of self-report measures.
The annotation converts visual marking into a recoverable thought.
Questions belong in your notes
Notes do not need to contain only things you understand.
Record uncertainty:
- Why did they exclude these participants?
- Is this measure validated for this population?
- Why does Table 4 show a different pattern?
- Was this subgroup analysis planned?
- Does this really establish causation?
- How does this fit with the earlier study?
Questioning is central to active reading. Sun's account of active scientific reading explicitly frames reading around questions rather than passive absorption. Cornell's note-taking system similarly uses questions to clarify meaning, reveal relationships, and support later reflection.
Your unresolved questions are therefore not evidence of failed reading. They are often evidence that you are actually reading critically.
Do not create a template with so many fields that note-taking becomes data entry
Structured templates can improve consistency, especially when you are reading many studies for the same project. They can also become burdensome.
If every paper requires you to complete 30 fields regardless of relevance, you may spend more time maintaining the template than thinking about the literature.
A compact source note often needs only:
- the question or purpose;
- the methodological details relevant to your use;
- the key finding or argument;
- important limitations;
- why it matters to your research;
- connections or disagreements with other sources; and
- questions or actions to follow up.
The exact fields should change when the project requires something different.
If you need a more systematic set of information across studies, such as during evidence synthesis or structured comparison, it may be useful to define the information you want to extract consistently from each study rather than allowing your notes to expand unpredictably.
Take notes in stages rather than documenting everything immediately
You do not need detailed notes for a paper before you know whether the paper matters.
A staged approach can reduce wasted effort.
Screening note One or two lines: what the paper is about and whether it deserves further attention.
Working note If the paper remains relevant, record the question, key method, important findings, limitations, and relevance to your project.
Deep note If the paper becomes central, add detailed evidence, methodological decisions, quotations, connections, critique, and follow-up questions.
This mirrors the logic of deciding whether a paper deserves deeper reading. Your investment in notes can increase as the paper demonstrates its importance.
Finish with a short synthesis in your own words
Before closing an important paper, write a brief statement answering:
What should I remember about this paper if I never open it again?
Two or three sentences may be enough.
For example:
Takeaway: This randomized study provides moderate evidence that repeated automated feedback improved immediate writing scores in first-year students, but it did not assess retention. Useful for the intervention-effectiveness section; compare with Lim et al., who found no benefit after a longer follow-up.
That note preserves the study, your evaluation, its limitation, its place in your project, and a connection to another source. It is far more useful than a page-by-page transcript.
