An Incorrect Reference Is Usually the End of a Longer Chain
A reference manager does not normally look at a paper and independently determine how the correct reference should appear. It works from structured bibliographic information and formatting rules.
A simplified citation pipeline looks like this:
1. The scholarly source A journal article, book, chapter, report, thesis, dataset, webpage, or another research object exists.
2. Bibliographic metadata Information about that source enters your reference manager through a publisher page, database, DOI lookup, catalog, PDF, citation file, manual entry, or another route.
3. Reference-manager record The software stores the source as a particular item type with fields for authors, title, date, publication information, identifiers, and other metadata.
4. Citation style Formatting rules tell the software which fields to display, in what order, with what punctuation, capitalization, typography, and other conventions.
5. Document output The citation processor generates the citation and bibliography entry you see in your manuscript.
If the output is wrong, the error could have entered at any of these stages.
The most common problem is bad or incomplete metadata
Reference managers depend heavily on bibliographic metadata. When you import a journal article, the software may receive the authors, title, journal, date, volume, issue, pages or article number, DOI, and other information automatically.
That automation is useful, but it does not certify the information.
Crossref provides a useful illustration of why. Its metadata infrastructure contains scholarly metadata deposited primarily by publishers and other members, supplemented by a small number of trusted external sources. Crossref explicitly states that it does not generally curate or clean the metadata deposited by members. Metadata quality therefore depends substantially on the information supplied and maintained by those organizations.
Reference managers can also obtain metadata through other mechanisms. Mendeley Web Importer, for example, can use DOI lookup and supported HTML metadata on webpages to retrieve bibliographic information. The quality of the resulting record therefore depends partly on what information can be identified and retrieved from those sources.
If a reference manager receives an incorrect year, incomplete author list, malformed title, or missing publication detail, the citation processor may reproduce that problem faithfully.
When the underlying information is wrong, correct the imported citation metadata rather than trying to repair every bibliography in which the source appears.
Missing metadata can produce references that look incomplete
Not every error is an incorrect value. Sometimes the required information is simply absent.
Crossref's documentation notes that metadata completeness varies because not every field is relevant to every work and members cannot always supply every element. Its reporting tools specifically track missing fields such as authors, article titles, volumes, issues, and pages for relevant records.
If your reference manager never received an article number or one of the authors, the citation processor cannot reliably invent it.
This produces a useful diagnostic question: Is the software displaying the wrong information, or is it missing information it was never given?
The wrong item type can change the structure of the reference
Reference managers need to know what kind of source they are formatting.
A journal article, book, book chapter, conference paper, thesis, report, webpage, dataset, and preprint do not necessarily use the same bibliographic fields or citation rules.
Consider a chapter in an edited book. The reference may need the chapter authors and title, followed by editors, book title, publisher information, and chapter pages. If the record has been imported as an entire book, the citation style may never receive the structural information needed to format it as a chapter.

Checking the item type early can save considerable troubleshooting because a structurally wrong item can create several apparent field-level problems at once.
The reference manager may contain the wrong version of the work
Academic works can exist in several related forms. A conference paper may later become a journal article. A preprint may precede a peer-reviewed version of record. An accepted manuscript may differ from the final published article. A book can have multiple editions.
If you cite the record for one version while expecting the bibliographic details of another, the resulting reference will appear wrong even when the reference manager has formatted its selected record correctly.
Check persistent identifiers and publication information when versions are difficult to distinguish. Understanding the different roles of DOIs, PMIDs, ISBNs, and other identifiers can help confirm which object or record you actually have.
Publication dates can be genuinely complicated
A year discrepancy does not always mean somebody typed the wrong number.
An article may have an online publication date and later be assigned to an issue with another date. Metadata services and publisher pages may represent these stages differently. Early-access publications can make the situation still less intuitive.
Before replacing one date with another, determine what each date represents and which one the relevant citation rules require.
The same principle applies to pagination, article numbers, editions, and version information. Bibliographic differences can reflect the publication history rather than simple error.
A correct record can still produce the wrong output if you selected the wrong style
Suppose every metadata field is accurate, but the bibliography uses the wrong punctuation, author presentation, title capitalization, or ordering.
Now the problem may be the citation style rather than the reference record.
Reference managers typically use machine-readable style definitions to transform metadata into formatted references. Zotero, for example, uses Citation Style Language styles and maintains a large style repository. Mendeley also supports CSL-based citation styles in its citation workflow.
Selecting APA when the journal requires Vancouver will obviously produce a different reference. The more difficult cases involve journal-specific styles that resemble a standard style but contain local modifications.
Always verify that the style selected in your reference manager corresponds to the current requirements of the destination.
A citation style can itself be wrong
Machine-readable citation styles are not immune to errors.
Zotero's current documentation explicitly provides a procedure for reporting a style error and asks users to provide evidence from the relevant style guide showing that the CSL style is incorrect. That possibility matters: if your metadata are correct and the generated output consistently violates the authoritative style rules, the style definition itself may need correction.
A journal may also update its author instructions before a corresponding style file has been revised.
This is why “I selected the journal's style” is strong evidence that you selected the intended formatting rules, but it is not absolute proof that the resulting output matches the journal's current requirements.
Do not change accurate metadata to compensate for a style error
This is one of the easiest ways to make a reference library progressively less reliable.
Imagine that a citation style incorrectly renders a title. You alter the title stored in the reference manager until the bibliography looks right. The manuscript now appears correct, but your library contains bibliographically inaccurate metadata.
When you later switch to another citation style, the workaround can produce a new error.
Metadata correction

Change, replace, or report the citation style because accurate metadata are being formatted incorrectly.
Keep those corrections at the appropriate layer.
Duplicate records can make one work appear to be two
Suppose you imported the same article from two databases. One record contains the complete author names and DOI. The other contains abbreviated authors and no DOI.
If both records are cited, your reference manager may treat them as independent works. You might see duplicated bibliography entries, inconsistent references for the same source, or unexpected author disambiguation.
The citation processor has no scholarly intuition telling it that two imperfect records “obviously” refer to the same paper.
Review whether you need to merge or otherwise resolve duplicate references before troubleshooting the bibliography itself.
Manual changes inside the manuscript can create another layer of inconsistency
Generated citations are usually designed to remain connected to the reference manager. This allows them to update when metadata or styles change.
If you manually alter citation text inside the word processor, the reference manager may preserve, overwrite, warn about, or stop automatically updating that modification depending on the software and how the edit was made.
This creates a difficult situation because the bibliography may no longer be a pure representation of either the library record or the citation style.
When troubleshooting, ask whether the problematic citation has been manually edited. If so, compare it with a newly generated citation from the same record before changing your library.
Word-processor formatting can look like a reference-manager error
Not every visual problem comes from bibliographic rules.
Font, paragraph spacing, hanging indents, and related presentation can be controlled partly by the word processor. Zotero, for example, documents that its Word and LibreOffice integrations apply specific word-processor styles to citations and bibliographies. A bibliography appearing in an unexpected font can therefore be a document-style problem rather than a CSL citation-style problem.
This distinction matters because editing bibliographic metadata will accomplish nothing if the actual problem is Word's Bibliography paragraph style.
Names are especially vulnerable to metadata problems
Creator names are structurally important in citation systems. The software may need to know which part of a name is the family name, which is the given name, whether the creator is an organization, and which creators belong to the work.
If names are imported into the wrong fields, a citation style can abbreviate, invert, sort, or disambiguate them incorrectly.
This becomes particularly visible with compound surnames, name particles, suffixes, institutional authors, and names that do not follow assumptions built around a simple given-name/family-name pattern.
Do not rewrite unfamiliar names based on what looks conventional to you. Verify the publication's creator information and represent the names using the reference manager's supported creator fields.
Title capitalization is a metadata and style interaction
Researchers frequently notice that generated article titles have unexpected capitalization.
Sometimes the imported metadata are the problem. A database may supply an all-uppercase title or inconsistent capitalization. Crossref's current bibliographic metadata guidance specifically discourages depositing titles in all capitals because downstream systems use metadata for citation formatting.
At other times, the citation style intentionally transforms title capitalization.
The durable approach is to store the title accurately according to the reference manager's metadata conventions and allow the citation style to perform legitimate presentation transformations. Do not repeatedly rewrite title metadata for whichever citation style you happen to be using this week.
Journal abbreviations can introduce another data dependency
Some citation styles require abbreviated journal titles. Others require full journal names.
If the style requests an abbreviation, the reference manager needs an appropriate abbreviation or another mechanism for deriving one. Missing, inconsistent, or incorrect journal-abbreviation data can therefore produce unexpected output even when the article title and authors are correct.
Check both the publication metadata and the citation-style requirements before deciding that the software has chosen the wrong journal name.
Identifiers can be correct, missing, or attached to the wrong record
A DOI is especially useful because it can help confirm the identity of a scholarly object and retrieve associated metadata. But simply seeing something in the DOI field is not sufficient.
The identifier might be absent from an incomplete import. It might belong to another version. A record assembled incorrectly could even contain a DOI associated with another work.
Resolve important identifiers when the record is suspicious. Crossref's metadata services allow DOI-based retrieval of metadata deposited by members and trusted sources, making them useful for verification of Crossref-registered content.
Again, this is verification rather than blind replacement. Crossref states that its member-deposited metadata are not generally cleaned or curated by Crossref itself, so a DOI lookup identifies the registered record but does not make every metadata field immune to error.
Some references are simply harder to automate
A conventional journal article with complete metadata maps comfortably onto reference-management systems. Other materials can be more awkward.
Archival materials, unusual legal documents, historical sources, software, datasets, standards, audiovisual materials, personal communications, or publication types with complex relationships may not map neatly onto the item types and fields supported by every reference manager or citation style.
In these cases, some informed intervention may be necessary.
The appropriate response is not to assume that automation should reproduce every edge case perfectly. Determine what the authoritative citation rules require, represent the source as accurately as the software allows, and document any necessary final intervention so that it does not undermine the maintainability of the manuscript.
The reference can be bibliographically correct but still be the wrong citation
A reference manager cannot determine whether the paper you selected actually supports your sentence.
You could generate a flawless APA, Vancouver, Chicago, or journal-specific reference for a paper that says the opposite of what your manuscript claims.
This is not a formatting error, but it is a citation error in the broader scholarly sense.
Reference managers automate bibliographic mechanics. They do not replace reading, source evaluation, or interpretation.
Reference correctness
The bibliographic entry accurately identifies and formats the intended source.
Citation appropriateness
The source is actually relevant to and appropriately represented by the claim for which it is cited.
This distinction explains why even technically flawless automatically generated citations still require researcher oversight.
