Should Your Notes Follow the Papers You Read or the Ideas You Are Developing?
Taking notes paper by paper feels natural. You open a study, create a note with its citation, summarize the purpose, record the method and findings, add several observations, and move to the next paper.
That works well until you need to write.
Your literature review may have a section on measurement, another on competing explanations, and another on contradictory findings. The evidence for each section is scattered across dozens of paper-level notes. You know you have read something relevant, perhaps several times, but now you must remember which papers contained it.
Organizing notes by idea seems to solve the problem because related evidence sits together. Yet that approach creates another risk: once statements from many papers are rearranged under themes or arguments, it can become harder to remember exactly which source said what.
The choice is therefore not simply organizational. Paper-based and idea-based notes support different parts of literature reviewing.
03 · What You Need to Know
Paper-Based and Idea-Based Notes Solve Different Problems
A literature review eventually requires synthesis. The University of Sheffield describes synthesis as combining information from multiple sources to create new understanding and recommends comparing what different authors say about the same theme rather than merely describing sources individually. Monash University similarly emphasizes grouping sources around arguments, findings, or subtopics and comparing them within those groupings.
That means a note-taking system optimized only for remembering individual papers may not be optimized for writing a synthesized review.
At the same time, synthesis depends on accurate source attribution. If rearranging information by idea makes it difficult to determine where a claim originated, the organizational improvement has created an integrity problem.
A useful system therefore needs to support both source-level and synthesis-level work.
Paper-Based Notes Answer: What Does This Source Contribute?
Paper-based notes usually place information from one source together. A record might contain:
- the source identity;
- the study purpose or research question;
- theoretical framework;
- population and context;
- method;
- relevant findings;
- limitations;
- important quotations or paraphrases;
- page numbers or other locators; and
- your analytical observations.
This structure is particularly useful while reading because the paper itself provides the natural boundary of the task. It also makes verification easier. When you return to your notes, the relevant information remains attached to the source from which it came.
Deciding what information is worth recording from each paper can make these records useful without turning them into complete reproductions of the articles.
Idea-Based Notes Answer: What Does the Literature Say About This Issue?
An idea-based note begins somewhere else.
Instead of opening a note called:
Garcia et al. (2026)
you might open one called:
Students may trust AI feedback differently depending on their ability to evaluate its accuracy.
That note can collect relevant evidence from several papers. You can compare whether sources support the idea, contradict it, qualify it, use different definitions, examine different populations, or leave important questions unresolved.
The focus has shifted from the source to the analytical problem.

What did this particular source investigate, argue, find, and contribute?
Idea-based note
What do multiple sources collectively contribute to this theme, question, claim, relationship, or debate?
Paper-Based Notes Are Excellent for Reading but Can Encourage Paper-by-Paper Writing
The main weakness of paper-level organization appears when the structure of the notes silently becomes the structure of the review.
If your notes look like:
- Paper A;
- Paper B;
- Paper C;
- Paper D;
your draft can easily become:
Paper A found this. Paper B found that. Paper C similarly reported...
The result may accurately summarize the literature while doing relatively little synthesis.
Monash University's guidance cautions against this kind of study-by-study presentation because it can become a disconnected list. Its recommended alternative is to organize discussion around similar arguments, findings, or subtopics and compare sources within those groupings.
The problem is therefore not paper-level notes themselves. The problem is expecting those notes to perform synthesis without another organizational layer.
Idea-Based Notes Make Cross-Source Relationships Easier to See
Suppose you have read twelve papers concerning students' use of generative AI. Four contain evidence about trust, six discuss feedback usefulness, three address academic integrity, and several contribute to more than one issue.
If all information remains inside twelve separate source notes, identifying the trust literature requires remembering which papers contain it.
If you also maintain a note called Trust in AI-generated feedback, the relevant evidence can be brought together.
Now you can ask:
- Which studies report high or low trust?
- How is trust defined or measured?
- Does trust vary according to AI literacy?
- Are findings different across educational contexts?
- Does trust affect whether students act on feedback?
- Which studies complicate the apparent pattern?
These are synthesis questions. They become easier to answer when the organizational unit is the idea rather than the paper.
Idea-Based Notes Become Dangerous When Provenance Disappears
Consider an idea note containing:
Students with greater AI literacy are more critical of AI-generated feedback.
Six months later, several questions arise. Which study reported that? Was it an empirical finding or your interpretation across several studies? Was the relationship statistically tested? Did the authors actually use the term AI literacy? Was the finding about criticism, trust, confidence, or something slightly different?
If the note no longer tells you, the idea has become detached from its evidential history.
Watch Out
Never move a claim, quotation, finding, or paraphrase into an idea-level note without preserving a reliable route back to its original source. The more often information is reorganized during synthesis, the easier it becomes to forget where an idea originated or to confuse an author's interpretation with your own.
A deliberate system for preserving the original source of an idea becomes increasingly important as paper-level material is reorganized into themes and arguments.
You Do Not Have to Copy the Same Note Into Two Places
Using paper-level and idea-level organization does not necessarily mean duplicating every note.
You can connect the levels in several ways.

The technology is secondary. The important design principle is that the same information should not need to become an independent, untraceable copy every time you reorganize it.
A Literature Matrix Can Act as the Bridge Between Papers and Ideas
A well-designed matrix provides one practical way to maintain both perspectives.
Each row may represent a paper, preserving source identity. Columns can represent methods, populations, findings, themes, claims, or other dimensions that matter to the review. Sorting and filtering then allows you to move from paper-level inspection to cross-paper comparison.
A synthesis matrix can go further by organizing evidence directly around themes and sources. University of Sheffield guidance recommends using such a matrix to compare how sources build on, challenge, contradict, or complement one another.
If you already understand what a literature matrix is and what problem it solves, think of it here as a possible bridge rather than an obligatory additional tool.
Tags Are Useful for Retrieval, but a Tag Is Not Yet a Synthesis
You might tag seven papers academic integrity. That tells you which sources are relevant to the topic.
It does not yet tell you:
- what those papers collectively say;
- where they agree;
- why they disagree;
- which dimensions of academic integrity they examine;
- how definitions differ; or
- what conclusion the evidence warrants.
Tags therefore help create connections, but idea-level synthesis usually requires another step in which you articulate the relationship among the retrieved sources.
Your Idea Notes Should Become More Analytical as You Read
An idea-level note may begin as a broad container:

After further reading, that may prove too broad. You might separate it into more precise analytical questions:
- What makes students trust AI-generated feedback?
- When do students reject or ignore AI feedback?
- How does perceived usefulness differ from demonstrated effectiveness?
- Does prior AI experience affect feedback evaluation?
The note structure has evolved because your understanding has evolved.
This is one advantage of organizing by idea. Instead of treating themes as fixed folders, you can refine them into propositions, questions, relationships, or tensions that are closer to the claims you will eventually write.
Organize Around Claims When Your Argument Starts to Emerge
As synthesis develops, broad themes may no longer be enough.
A note called AI literacy identifies a topic.
A note called Greater AI literacy may change how critically students evaluate generated feedback identifies a potential claim.
The second form invites evidence.
You can attach studies that support the proposition, studies that complicate it, studies using different definitions, and evidence suggesting alternative explanations. This connects naturally with a system for tracking how studies bear on particular arguments.
A Paper Can Feed Several Idea Notes
Once you work at both levels, there is no need to ask which single theme owns a paper.
A study may contribute one finding to an idea note about student trust, another to a note about learning outcomes, and a methodological observation to a note about how AI literacy is measured.
The source remains one paper. Its analytical uses multiply.
This many-to-many relationship is why papers that fit more than one theme do not need one permanent thematic home.
Keep Authors' Claims and Your Ideas Visibly Different
Idea-level notes are where your own interpretation becomes increasingly important. That is desirable, but it also makes attribution more demanding.
Consider maintaining distinctions such as:

Source evidence: what a study reports;

Author interpretation: what the study's authors say the evidence means;

My interpretation: what you infer from the source;

Cross-source synthesis: what appears when several sources are considered together; and
-
Open question: what remains unresolved.
The exact labels are optional. The distinction is not. Your notes should allow you to tell what the authors said from what you concluded.
The Best System Lets You Travel in Both Directions
A useful test of your note-taking architecture is whether it supports two journeys.
Paper → Idea Open a source and identify every theme, claim, debate, or question to which it contributes.
Idea → Papers Open a theme or claim and retrieve the sources and specific evidence that bear on it.
If you can do only the first, your system may be excellent for reading but weak for synthesis.
If you can do only the second, your synthesis may be convenient but source traceability may be fragile.
You want both directions.

Hypothetical Example
Reading a Study About AI-Generated Feedback
Suppose you read a hypothetical study examining university students who receive AI-generated feedback on academic writing. The study reports writing outcomes, student perceptions, differences according to prior AI experience, and concerns about inaccurate feedback.
Your paper-level record might preserve:
Source identity Complete citation, DOI or other identifier, and connection to the PDF.
Study purpose Examines how students use and respond to AI-generated writing feedback.
Method Record the sample, context, design, measures, and analysis relevant to your review.
Relevant findings Record the specific findings, qualifications, and source locations.
Authors' interpretation Record how the researchers explain the findings without merging their interpretation with yours.
My observations Record your questions, possible connections, methodological concerns, and ideas for synthesis.
From that one source, you might then create or update several idea-level records:

Each entry points back to the same source-level record and, where appropriate, the relevant page, table, result, or quotation.
After several papers accumulate under these idea notes, you are no longer asking only what each study found. You can begin asking why findings differ, which explanations are plausible, and what the literature collectively supports.
That transition is the reason for maintaining the second layer.
